Okay, I found an FAQ on the game. If you have to break up a set that has a House or Hotel on it, the House or Hotel has to go to your bank, so yes it does become money for the rest of the game.
Another interesting thing in this FAQ: it says that with a House and a Hotel on a set, your rent is increased by 4 not 7. Makes Hotels not that powerful.
